Abstract: Few metagenomic studies have investigated the microbial communities in teeth with acute apical abscesses (AAA). The present study aimed to explore the microbiomes associated with paired samples of root canals (RCs) and AAAs, as well as the functional prediction related to antibiotic resistance. Therefore, DNA from microbial samples collected from the RCs (n=10) and AAAs (n=10) was extracted, and the microbiomes were examined, focusing on the V3-V4 hypervariable region of the 16S rRNA gene using sequencing on the Illumina MiSeq platform. Metagenomic data were subjected to taxonomic classification analysis using MetaPhlAn2, followed by functional annotation. Illumina amplicon sequencing libraries generated 1,559,075 reads. The most abundant phyla at both sites were Firmicutes, Fusobacteria, and Actinobacteria. Enterococcus and Streptococcus predominated at both sites but in different proportions, being 75.78% and 7.41%, respectively, in the RCs, and 58.98% and 9.3% in the AAAs. In RCs, there was a greater abundance of OTUs for E. faecalis (75.73%), S. gordonii (2.79%), and D. invisus (2.15%), while in AAAs, for E. faecalis (58.92%), P. endodontalis>/i> (7.26%), and S. gordonii (4.35%). RCs showed a smaller number of OTUs related to beta-lactam, streptomycin, antifolate, penicillin, and cephalosporin resistance compared to the AAA samples. In conclusion, our results suggest that microorganisms form intricate and unique communities that ultimately lead to the same functional state. Consequently, it may be inferred that various microbial profiles are linked to the onset of acute endodontic infections.
